Hmm, can you describe in more detail under which conditions this happens. I do not observe this behaviour here.
Probably there is a stale PyTone instances running (look at the ps output). Killing them should help in such a case.
BTW I noticed the same problem if for some reason my output method is not working. Ie. when the permissions of /dev/dsp are not correct or I had problems with esound. Maybe in this case a pop-up window could be helpful. Unless it makes sense to be able to run pytone without playing capability.
